It also punishes good drafting I will have multiple prospects in the NHL in the following seasons some of them will lose eligibility. Losing prospects because they are good is shitty. Good drafting would not be punished. Everyone should be trying to improve their overall assets. If you have to many good assets, you combine them for one better asset and your team improves. Probably better to do this anyways (my strategy hence I do not carry multiple NHL players in my minors) as holding players in your minors does little except provide some injury insurance.

If we do a keeper system like that good assets won't be available for quantity/quality trades their value goes even higher. I've been in a keeper league before it's as hard as robbing a bank to make those trade. My earlier Nuke trade I would not have made in a keeper league and 50% of my trades probably wouldn't be made.

If we go in this direction (to limit number of NHLers in minors), I think it would be easier to have cap limit for the minors, also. (This is not my idea, someone proposed this before, here, but I don't remember who). That would allow GMs to have NHLers in minors (in case of injuries, of example), but not quality ones and not too many of them.
Also, to reward good drafting, what if players drafted by team where he plays, would not count against the cap? I think NBA had that system 20 years ago or so...
